It will be fair for you to charge them for your time, a mechanic that pulls apart your motor (and you then decide to get someone else to put it back together) always gets paid for services rendered. Even when they don't complete the whole project.
You should have a contract stating kill fees, payment plans etc...if you don't you may be able to recoup your money through a small claims court if they play hardball.
